Set in 1989, the story of the founding of The Lone Gunmen is finally told as we see how a straight-laced federal employee, a sex mad AV expert, and a nerdy computer hacker meet Susanne Modeski, a strange woman with evidence of a government conspiracy. When their plan to expose the conspiracy fails and Susanne is captured by a group of men-in-black, led by none other than X, they soon become a paranoid group of government watchdogs.

Mulders Freund Byers verliebt sich in die geheimnisvolle Susanne Modeski, die ihn um Hilfe gegen einen Regierungsbeamten bittet. Auf ihre Bitte hin hackt sich Byers in das Computernetz des Verteidigungsministeriums. Den Informationen entnimmt er, dass Susanne eine vom Militär gesuchte Killerin ist. Fox Mulder ist in offiziellem Auftrag auf der Suche nach ihr. Doch Susannes Freunde haben Beweise für ihre Unschuld – und Beweise für eine Verschwörung der Regierung gegen das Volk.

En 1989, une équipe du SWAT pénètre de force dans un entrepôt dont le sol est couvert de sang. C'est là que les officiers découvrent Mulder, nu, semblant avoir perdu la raison. C'est alors que Langly, Frohike et Byers surgissent des ténèbres et tentent de s'enfuir, sans toutefois y parvenir. L'inspecteur Munch entreprend alors d'interroger Byers. En effet, malgré les évidentes traces d'une tuerie et l'implication d'un agent du FBI, apparemment victime de troubles mentaux, les policiers n'ont que peu d'indices sur ce qui s'est réellement passé. Byers se lance alors dans le récit de la fusillade...
